Polishing lip of tonneau w/ PC?

I was wondering if it is safe to polish the lip of that tonneau on the each side and the rear. I polished the surface of it and I had actually tried the right lip and it created a straight line scratch along the edge/top of it. The whole cover was clay bared throughly so thats not an issue. I have Menzerna IP & FPII with white, orange and black LC pads. Anything I can do about that scratch that was created? Just a clear coat scratch, nothing severe as the PC is supposed to be nearly harmless.
